+1 for MakeMKV, a recent discovery for me, and a really good one!
For standards conversion try JES deinterlacer, a surprisingly good
little program.

Your choices may be different on Linux machines, but I would recommend going
with MakeMKV - simply because it leaves he content untouched and does a 1:1
transfer to MKV containers only.
DCP-o-matic will deal nicely with this then.
