Usually FTP will be a safe route once the binary setting is done. If you use USB media, try to use either ext2/3 or NTFS. The Doremi, though, does support HFS+ as well - I just don't know how solid that is. To transfer small test files and to make sure DCP-o-matic created them properly, simply use FAT32 formatted USB sticks.
