The problem with VOBs, as I understand it, is that they only definitely
make sense when the whole set of them are joined together. An
individual VOB file may start half way through a video packet and have
no header information at all.
I think the most reliable way, as Jonathan says, is to rip to a
complete MKV (or whatever) and then work with that.
If you have an individual VOB which DCP-o-matic is misunderstanding
there is not very much that can be done. You can force the frame rate
to whatever you like, but you can't (easily) fix an incorrectly-read
length from the header.
Re-wrapping your VOB using FFmpeg or similar might be the best bet.

Funny you ask, I did a DVD today.
Used MakeMKV to transfer it and wrap it in MKV container. Then ran
it through DoM.
It's currently encoding, but everything looked fine, so I'm sure
it's fine. Done it plenty of times before.
It does sound like you didn't get the DVD transferred properly. Did
you just copy the file from the DVD to your harddrive or did you
use some kind of 'ripping' software?
Just copying usually doesn't work.
